Both sides would have equal strength in such a conflict. The Galactic Empire's infantry wouldn't put up much of a fight against a well-armed army that uses massive ammounts of droids. well, let's just hope they never have to face those things.

You have to consider the fact that the majority weren't Jango Fett clones, and if they ever had to deal with Droidekas. I highly doubt that a Stormtrooper from the Galactic Civil War era would have an easy time against droids from the CIS. It really depends on what kind of Stormtrooper you're talking about, depending on different eras.
